A good 6.5″ speaker will reproduce good low frequencies just as well as a 6×9 IF it is supplied with enough power. It’s all about control, and controlling the cone of a speaker is very dependent on having enough power — not for loudness, but for accuracy. Too many Head Units fall short of having enough power to do this on their own. That said, be very aware that some 6.5″ speakers do not measure the same as others. Some have a diameter of 160mm, some 165mm and some even a bit more (6.75″). You may need an adapter staying with 6.5″ sized speakers as well. Also, check for speaker depth, especially when mounting in doors … take into account all adaptors and give yourself some excess for errors in measurement from the manufacturers. And one last thing … for the best bass, make sure you properly seal up surfaces between speaker frames and adaptors (if used) to prevent any sound from the back of the cone interfering with the listening space … it diminishes bass. A good material is foam stripping found at most hardware stores. Good luck.
