do you have access to a dvom, and a fuel pressure tester? testing the fuel injector for voltage switching on and off and resistance and also fuel pressure drop test per injector would be a good place to start. keep testing and posting and good luck
have you checked the egr valve? it may be stuck in the open position.

There is a lot of possibilities, compression and fuel pressures are good places to start. my question is, does this happen when the engine is cold or warmed up, or will it do it either time.another area you may want to check is to be sure the maf sensor is clean as well as the throttle body valve. I also would check the cts to be sure it is working in the designed parameter.
This is only a few areas that need to be checked. I would also check the signal wire from the pcm to the egr to see if it changes as vacumm is applied to the egr.keep posting and good luck

did you ever get the coil checked. also please recheck the CTS With a dvom and a thermometer.we need to know for sure that these two components are working properly and in the right range.(specifications should be in your manual), also you may want to check that the injector you replaced is the right one. different injectors have different flow rates. keep testing, and keep posting.
P.S.
You may want to take the CTS out and heat the tip while watching it on a DVOM to be sure it will Change. there is a direct correlation with tempature and resistance with this component.at this point we can’t leave anything to chance. also check the voltage coming to it and the return signal for the correct voltage drop verses temperature. your manual should show the resistance at each temp reading. measure the base of the sensor to determine the temp and check to see if the resistance is correct to the temp range..did you ever get the coil checked. also please recheck the CTS With a dvom and a thermometer.we need to know for sure that these two components are working properly and in the right range.(specifications should be in your manual), also you may want to check that the injector you replaced is the right one. different injectors have different flow rates. keep testing, and keep posting.

ON the fuel pressure problem, Celticbhoy may have something there, with the wrong FPR. my thoughts were that the FPR msy have the wrong spring, thus creating to much pressure. another thought also, did you check the ignition coil to be sure your getting the correct amount of voltage from it.also I would check to see if the engine is staying in open loop all the time,( Ive seeen cts changed before that didn’t work correctly, easy to check with a DVOM)(Not always the sensor, could be resistance in the circuits) and or if the O2 sensor is staying lean all the time.Either one of these or a combination of any of these could contribute to your problem. Keep posting and Good Luck

Some engine information would be helpful. However, the advise that Plasmide 56 gave, is good advise, but keep in mind that anything from bad or lack of body grounds to loose motor mount bolts and everything in between could be a potiential problem causing this.
also keep in mind that everything on a vehicle can be tested, I personally believe in the diagnostic approach. let the evidence dictate the repair.it will keep you from throwing parts at somthing that may not need to be replaced.
also post what test equipment you have and we will be glad to help you locate your problem. If You don’t have any test equipment, you will be money and time ahead to locate someone versed in Automotive electrical, electronic diagnosis with the proper equipment, i/e dvom, lab scope etc., to make a diagnosis for you.
