Scion TC clutch replacement

I am replacing the clutch in a 2007 Scion TC. I am trying to put it back together and cannot figure out why things won’t line up. No matter what I do the transmission will not line up with the upper mount. It keeps hitting the rack and pinion and won’t move back far enough. Logically it should go back together the same way it came apart but it’s not. Is there something I’m missing?

You may need to move the engine a slight bit to get it to fit in properly. Did you use an engine hanger?

Yes, I used a fender support bar, but it’s such a small car there is no room for that kind of adjustment.
