could use a little more info please –

Make , model and year , milage and engine size as well as type of trans ( auto or stick )

shaking could be caused by warped rotors , worn shocks/struts , worn / broken motor mounts

Did the shaking start before the brakes were changed, and you changed them to try and fix it, or did it start after they were changed?

          Were all the brakes changed?

Usually caused by warped rotors. If you had tires replaced recently or the front wheels off for some other reason and the lug nuts were not properly torqued it will warp the rotors (they are made of cast iron) and you will feel it in the brake petal while stopping. Only way to fix is to have the rotors turned.

The car is a 05 Scion Tc 180k Automatic. The brakes are new but the problem also occured before brakes were changed.

Im leaning toward motor mounts But not 100% Sure.

Was the brake job done by a professional or an amateur? Did they know about the shaking when you had the brakes done? Is the shaking similar to that feel you get when ABS is activated?

does the shaking occur when stopping or when stopped?
if the steering wheel shakes while stopping.its most
                  likely the rotors.

If the shaking occurs when braking it’s warped rotors or drums in the rear if you have them. Even if you replaced the discs it’s still possible that they are warped in fact if you read the fine print you’re suppose to machine new rotors before installation. Torquing wheels is also important because if the wheels are over torqued it can cause a pulsation. Here’s some videos that may help you.

                    Isolating Pulsations

                    Disc brakes

                    Drum brakes

                    Rear disc

                    Torquing Wheels
