After replacing the alternator and battery on my 2006 Pontiac Vibe (1.8L base engine) the vehicle has developed a low (500RPM) idle and is very rough. There is also a heavy smell of fuel coming from the exhaust. The vehicle starts right up and only drops to this low idle after the fast idle cuts off (holds engine at around 1000RPM) but the engine will rev all the way up through the RPM band so I don’t think its a fuel delivery issue. I haven’t pulled the live data from the car yet and haven’t driven it at all, so the check engine light has not set yet. I’m going to pull the live data and perform a power balance test and possibly compression test tomorrow. My suspicion is a coil has gone bad, but would value any input as to where to start looking for the cause of this problem.
Also noticed a dull tapping sound that seems to be coming from the top rear of the engine, at roughly cam speed. Any thoughts if this might be associated with the idle?

Does this vehicle have electronic throttle? If it does disconnecting the battery cleared the learned position of the throttle plate. Clean the throttle body and see if this restores your idle quality.

No codes stored in the computer, the live data shows between 15 and 18% on the short term fuel trim bank one sensor 1. This value varies a bit as the engine is reved. Bank 1 sensor 2 shows a constant -1 for short term. The o2 sensor is pegged at 1 volt. A power balance test showed all 4 cylinders are about equal, so that rules out an ignition col failure. Is there a relearn procedure for the throttle body on these Toyota engines?

Also just checked for vacuum leaks around the intake and throttle body. None were found. Took it for a reasonably long drive and the idle did correct itself to the RPM and smoothness it was before replacing the battery. However a new possible problem has emerged. The battery light is dimly on, just barely bright enough to notice it if your looking at it. The battery is brand new and holding a 12.8 volt charge after shutdown, the alternator is outputting 13.65 volts. And the positive voltage drop is .08 volts negative .01 Not really sure why the battery light would be on at this point. Thinking possibly the connector might be dirty?
