My 1999 F150 4.6L has been overheating recently due to automatic transmission fluid getting in the cooling system. Recently installed a new radiator, thermostat, coolant reservoir cap and water pump. (old water pump was completely gone and rusted away so it wouldn’t pump any water into the system) Drained and and flushed the system 3 times and there s still just a small amount of trans fluid in the cooing system and it s still overheating. What could be the issues, could the small amount of trans fluid cause the truck to overheat? If not what could be causing it to overheat?

You might try a separate flush of just the heater core. I don’t think that would really cause an overheating condition though.
Keep in mind the direction of the thermostat, if put in backwards that will cause this too. If you used any rtv on the thermostat gasket area, any extra could have clogged it as well. Double check that.

If you didn’t bleed the cooling system after the repairs that might be the cause of the overheat. More info on that as well as other possible solutions can be found here.
