Did you check your brake pedal free play?
Also if you installed a new master cylinder, you sometimes have to set the lash between the master cylinder and the push rod exiting the brake booster with a feeler gauge.
I would even crack open a bleeder screw the next time this happens to see if the fluid squirts out or not.
